yes,

you can use layer_select=layer1,layer2,layer3... to select the wanted layers
id_recenter_layer and id_recenter_ids to recenter on object
project=nameOfProject to access a project directly

you have also the possibility to define some initialMapStat in 
server_conf/your_project/your_project.ini
and switch between them with initialState=initialMapStates_id_example
mapInfo.initialMapStates.initialMapStates_id_example... must exist in your 
project ini
