You mean php5-mapscript right ?

php5-mapscript is a package containing the mapscript php module. This is
not related to cgi. As I said, the current packages work with apache
module, not with cgi.

Do you have libapache2-mod-php5 or libapache-mod-php5 package
installed ?

If so, it should automatically set the apache configuration.
