fwtools doesn't, but gdal does (or at least it did last summer which is 
the last time I compiled gdal on cygwin).

As for using wildcards with gdaltindex, I think it understands the 
--optfile parameter so you could do somthing like:

D:\> dir /s/b *.tif > tiff-index.txt
D:\> gdaltindex index.shp --optfile tiff-index.txt
