it is up to you to decide where you want to act, but keep in mind some template element are absolutly needed to have a correct behaviour and it may cause some unexpected issues if you simply remove part of template, so be careful.
if you do it in the plugin templates, you dont have to copy the whole plugin, you only need to recreate the plugin folders hierarchy and copy the plugin template file only

for example /yourproject/coreplugins/location/templates/scales.tpl 

you dont have to copy the client/common/server folders

  If I want to turn items that are visible to the user on or off, what would be the best way to do that:
  - In the template belonging to the plugin
  - in the general cartoclient.tpl template?

  When I turn them of in the plugin-templates, does this mean that I have to copy all the standard plugins to the project dir in order to change a few lines in these files?
