And I don't know enough.  So every time things go wrong in all the "magic"

I'm afraid I don't know what the "second folder" is.  Ahh, you mean the
second directory that needs to be in the include path.  The problem is that
the JNI_INCLUDE variable isn't really used.  If you search down for the INCLUDES
macro you will see the path was explicitly included there. I don't really know
why the JNI_INCLUDE macro is even being created in the Makefile.in.  Just more
automake magic.

So, update INCLUDES directly and you should be OK.
